Since I'm planning on carrying two dogs with us once in awhile, anybody have any suggestions on how to protect the complete back end area with the seats down. My only thoughts are a clean folded to fit piece of heavy duck type material. That should keep the moisture, mud, etc off the furninture.

the tray won't cover the backs of the seats if you plan to fold the back seats down and let the dogs have more room or put luggage and dogs back there. You can find a pet barrier on ebay or many other sites for under $30. It's a 6-bar adjustable unit that will keep the doggies in the back and off the tops of your front seats. Not sure what to do about the backs of the back seats other than custom cutting a piece of rubber matting. I've looked online pretty extensively and no one seems to be making a mat that covers the back of the back seats. I had one for my Xterra but it wasn't that great.
