so did you check the latches?

did you make sure the top storage bag in the trunk is free? Any other history or is this the first time a perfectly operating top has given you any trouble?

There are six latches, but I susoect the tonneau latches. If you pulled he red handle of doom, the tonneau latches were opened. To close the latches, the tonneau lift and lower mechanism has to be in working condition, you have to reconnect (relatch) the motor to the gear, and you have to power the tonneau motor to pull down on an arm that pulls down two steel cables that close the tonneau latches.

It has been working perfectly. About 3 weeks ago I saw the check latches message then nothing. On my tird try it opened flawlessly until a couple of days ago. The bag is the only thing in the trunk and it is in its normal position. On my 99 conv. I was able to insert the jack handle to a mechanism which would release the tonneau and allow mw to manually lower the top. Not sure if there is a similar fix for the vehiicle. Thanks.

The nearest thing to the jack handle business is the 'red handle of doom'. It's name is because after it has been pulled, the tonneau motor and mechanism must be reset before the top can be operated in normal fashion. You are likely needing repair in this part of the system.
It is located behind the rear seat back rest and behind a 'cardboard' partition. It is a couple of inches toward yhe passenger side of center. When this lever is pulled forward it releases the tonneau and the top for movement, BUT
After you get the top down you will have two more questions:
Now that I have the top down, how do I latch the tonneau? and after you manually raise the top you may wonder 'how do I latch the fifth bow?'. These questions are answered in threads in this forum by 'flyhop' and by 'rls120'. You can find those threads by searching the posters names.
If your top is up and secure now, you would be better off to find a trained pro to fix it properly.

I pulled 4 motors out of my top 2 on each side and have a bump box to jump the latches for the rear cover. Takes about 2 minutes to put down the top would be nice to push a button but not a big deal to me
'latches for the rear cover' are you referring to the latches that hold down the tonneau when the top is down? How does this 'bump box' work?? how is it connected??
