When I go over bumps I get a clunking noise and if there are enough bumps it starts to sound like a rattle. I also noticed that when I accelerate and go over a smooth dip in the road (when the shocks compress) that the wheel that makes the clunking noise starts to vibrate. Is this a bad ball joint or worn a CV joint?

Wheel bearings will do that too; as they are cheap, it pays to replace them too if the car is old. I had my ball joints replaced only to find out it was a wheel bearing.

I just did all 4 ball joints along with both the wheel bearings, and wow the car drives like brand new. It used to shake when i accelerated and top end. Now it is so smooth, I hit 130 yesterday messin around with a WRX and the car tracked straight with no shakin at all.
