First Sabb First Post.. noob warning

I have always liked Saabs and have always been a car nut. I finally bought one 1999 9-3 convertible. The top has been converted to manual and the all windows quit working.
The guy I bought the car from told me he has converted the top to manual operation. At the time I did not know what that meant.
I replaced all the window and top relays thinking it would fix the problem. When I tried to put the top down all the windows went down and the top did not budge.
I know now from lurking around I'm stuck with a manual top now. I can deal with that. But when I rolled the windows back up two of them did not function and once up none of the windows work anymore. They worked fine before and I put all the old relays back with no result. I have checked that power is going to the relays and was actually able to roll the windows up hooking direct power to them. I have also checked all the fuses.
Any guidance would be appreciated.
